If you have current licenses for System Center with Software Assurance or a subscription (and we're talking servers here, not clients, servers managed by System Center), you can license them on a per-VM basis.
Client operating systems, such as VDIs, require different types of licenses. They require client management licenses, and that has always been per operating system, not per server.
However, if for some reason you have removed Software Assurance on your System Center, just like with Windows Server, you will need to allocate it for maximum capacity.
